Few Japanese breakfasts unsettle foreign guests as much as tamago kake gohan, and few are more loved. It is a bowl of freshly cooked rice with a raw egg cracked on top and a little soy sauce, stirred with chopsticks until the rice turns golden and creamy.
That is the whole recipe, although people argue passionately about details: whether to separate the yolk, whether to beat the egg first, whether to add butter or a dried fish topping. The reason it works in Japan is the egg supply chain. Eggs are washed, inspected and sold with a date meant for eating them raw, so a raw egg on rice, on hot noodles or in sukiyaki dipping sauce is ordinary here rather than daring.
The dish is so basic that it does not appear on many restaurant menus, but there are now cafes devoted to it, with special soy sauces and eggs from named farms. I think it is the closest thing Japan has to a comfort food everyone agrees on.

生卵は危なくないのですか。
In Japan the risk is treated as very low, because eggs are washed and inspected before sale and carry a best-before date set for raw consumption. The rule at home is to eat them raw only within that date and to keep them refrigerated. Abroad, where eggs are handled differently, the same dish is riskier.
日本では非常に低いリスクと見なされています。卵は販売前に洗浄と検査を受け、生食を前提とした賞味期限が付いているからです。家庭での決まりは、期限内のものだけを生で食べ、冷蔵しておくことです。卵の扱いが違う海外では、同じ料理でもリスクが高くなります。
QWhy is there a special soy sauce for this?
どうしてこれ専用の醤油があるのですか。
Ordinary soy sauce works fine, but a sweeter, milder soy sauce with dashi blended in has become popular, because it seasons the egg without overpowering it. Regional versions are common gifts, and some people are surprisingly loyal to one brand.

Mostly at home, but many teishoku restaurants and breakfast buffets put a raw egg on the tray and let you make it yourself. Some breakfast places advertise all-you-can-eat eggs, and a few cafes serve nothing else, with premium rice and eggs from particular farms.
主に家庭ですが、多くの定食屋や朝食のバイキングではお盆に生卵を載せて自分で作らせます。卵食べ放題をうたう朝食の店もあり、上等な米と特定の農場の卵で卵かけご飯だけを出すカフェも少数あります。

FACTThe opposite: eggs in Japan are produced, washed, dated and refrigerated on the assumption that people will eat them raw, so the habit rests on a tightly managed supply chain.
