Convenience stores are the reliable fallback anywhere in the country.

If you travel in Japan you will never plan your day around finding a toilet. Train stations have them inside and outside the gates, convenience stores let you use theirs with no obligation to buy, parks and shopping streets have them, and department stores treat their toilets as a selling point, with powder rooms and armchairs.
They are free, paper is always provided, and most have a washlet seat with a heated lid and a spray. Family details are common: a changing table, a small seat on the wall so a parent can put a toddler down, a sound machine to mask noise. The reality is not uniform.
An old toilet in a rural park can be dark and unpleasant, and some still have squat toilets, which foreign visitors find confusing. Cleaning staff, often working early in the morning, are the reason the good ones stay good. It is worth saying thank you when you pass them.
日本を旅していて、トイレを探すために一日の予定を組むことはまずありません。駅には改札の内にも外にもあり、コンビニは買い物の義務なしに使わせてくれ、公園や商店街にもあり、百貨店はトイレを売りの一つと考えて化粧直しの場所や椅子まで置いています。

Yes, at most stores. Some post a notice asking customers only, or keep the key at the counter, in which case ask the staff. Buying a drink afterward is a common courtesy but not a rule. In busy city centers a few stores have closed their toilets to the public.
ほとんどの店では大丈夫です。一部は「お客様用」と掲示したり鍵をレジで預かったりしているので、その場合は店員に声をかけてください。あとで飲み物を買うのはよくある心遣いで、決まりではありません。都心の混む店ではトイレを開放していないところもあります。

Face the raised hood end, squat down over the bowl, and keep your feet on the flat areas on each side. Most places with squat toilets also have at least one Western stall, often marked on the door, so you can simply wait for that one.
盛り上がった側を前にしてしゃがみ、両脇の平らな部分に足を置きます。和式のある場所にはたいてい洋式の個室も一つはあり、扉に表示があることが多いので、そちらを待てば済みます。

Many public toilets have soap but no towels or dryer, because people here carry a small handkerchief for drying their hands. Buy one at any convenience store or hundred-yen shop; it is one of the more useful things to have in your pocket in Japan.
多くの公共トイレには石けんはあっても、タオルも乾燥機もありません。日本では手を拭く小さなハンカチを持ち歩く習慣があるからです。コンビニや100円ショップで買えます。日本でポケットに入れておくと役に立つものの一つです。
